I'm the proud new owner of a JD 1050, 4x4, 1986, with a nice big round hole in the left side of the crankcase. Threw a rod. Probably a two or three inch diameter hole, below the front cylinder. I've been advised to just get a working, used, 3T90T-J to swap in, but I was wondering whether there are any alternative, preferable engines that I should consider. I'm new to JD. Or whether I should try a rebuild. But I suppose if you need a crankcase, a rebuild doesn't make much sense.

The entire tractor is made by Yanmar. And it's a YM4300 just painted JD green.
Known engines to bolt on an run are the 3T90, 3T90T, and 3T80.
Not see your location in the avatar field to the left. But, if you live down south, one can pick up these engines easily with or without the turbo.
The turbo adds 4 to 6 Hp depending on engine speed. Great for rear 3PT tillers in action. Not so good for post hole augers as busting the tip or cutters off are common events.

Now about the issue of blowing a rod out the side. This is typical when someone thinks they can rebuilt the fuel pump with no prior experience. There is a governor rack on the back side. If it got bound up and jumped to over the tach limit of high revs, it's typical to blow the engine. Hum, seems I know about this first hand, ah yes, my old JD850.
