Same thing was happening to an Allis Chalmers 180 diesel a neighbor owns, it wasn't getting used much and the bio diesel formed a black sludge that would clog up a screen on the bottom of the tank in 10-15 minutes of usage and would run the system dry. I cleaned the lines, washed out the tank several times etc and eventually it killed the pump which had to be rebuilt. I ended up replacing the fuel tank (as that is where the contamination kept originating from), all the filters and cleaned the lines real well and there hasn't been a problem since.
Neighbor was too cheap to replace the tank and instead insisted it could be washed out, was to cheap to add an anti-gel, power service or anything else to their farm tank and strangely enough there wasn't a problem in 3 other diesel tractors in use on the farm.
