I have a rubber cap that fits the pto shaft and is long as the male end. I use a light coat of grease on the shaft and keep the cap on it. Normally do so when greasing the tractor. No idea where that cap I use came from for it is a perfect fit and have not seen one in an store. It made from same type product the rubber on pliers handles. No idea if you do or not but you can replace the female end of that yoke and may like one of the other style retainers better. For me the push pin works well unless as had been pointed out it gets damaged.

Many of us have felt the same battle and victory over a pto shaft, before we learned prevention.

The pto cap is on the tractor when new..:)

The pin looks fine. Sand blasting would work good. If the shaft wouldn't pull off. I would have tried tapping it on to break it loose & once loose used the crowbar.

Those parts look pretty good, just light surface rust as far as the photo shows. I would rub it with my finger to see if it has any sharp edges or dents, then if so, use a mill bastard file to knock off the majority and finish polishing with some emery close on something (like a file as suggested). It doesn't look damaged in the photos so it well could have been the safety hold down pin holding it.
Keeping everything coated in a light coat of grease would surely help in the future.

One thing to check now that you have the safety pin out, see how well it slips on the PTO shaft without the pin installed. Lube it first though. For inside splines like that, I like to use the spray can grease, it is less messy.

The root cause of a seized on coupler is usually the PTO shaft is too long and at some point in it's arc (as the 3 point raises or lowers), the shaft becomes too long and jams the coupler against the PTO shaft milled in slot where the pin goes and locks it on. Think I'd observe that first and possibly shorten the shaft a bit. Problem is, when it's too long is, it will eventually cause the PTO shafy seal to fail.

I always cover my shaft with a length of appropriate size ribber heater hose with grease in it. Keeps the shaft clean and ready at all times. Kubota offers a stub shaft sleeve, think they are about 5 bucks if you want the 'custom look'. JD has them as well. Length of hose works just as well however.

I use Never seize and a PTO shaft cover.
