I forgot to say that I let all the air out before prying the valve back into position.

As many indicated, this was in part caused by the ballast in the tube, but also in part due to low air pressure. It has been almost 2 months since your post that you got ur valve stem in a better position.
I suggest that you set a schedule perhaps the 1st of each month to check your tire pressure. That should be much more often than you need to add air, but it would only take a few minutes to check all 4 tires.

When this happens on a dirtbike the only thing we can do is puncture the tube to deflate. Then new tube or patch, remount the tire.
