Let's HOPE it's not manganese.

The test we had showed excessive manganese. Toilet bowls, washed clothing, dish washer all had dark (almost black) stains. The problem was solved by installing a water softener. Don't ask me why (since I'm not a chemist) but it worked.

PS - manganese doesn't float.

These colored areas seem to be where springs come up to the surface. There are some on the uphill side of the pond and they are the same way. If you step near the area, the ground bubbles as if air is escaping. There are many areas on this side hill where these springs seem to always be wet. The water in the pond looks fine and where the pond over flow is, it also looks clear.

just because it is clay, does not mean it will hold water. someone that could do soil samples. would best person to contact get out there to take soil samples and recommend type of clay and how much of it. and how to get it into the pond.

if you are getting water samples done, get samples done for all the springs that feed into the pond as well. it will add up and cost. but if you do not know, you are only guessing. and there may be a easy fix for something.

as someone already suggested get the original builder out there, and have them take a look at things.
