What the heck is making these holes?

They are approximately 3/8 inch. Some I found were only 1inch deep others were longer than the straw for the insect spray can (maybe 5 inch).

Those are carpenter bees. They drill round holes in wood. The OP has holes that are about an inch in diameter.

Exactly and those bees create holes in an upward fashion for making a nest. Not downward and completely through.

As for chipmunks, they sure can make a mess.

I have a post and beam building on my property that is about 170 years old. The sheathing was originally put on with trenails ("tree nails") -- wooden pegs. They were roughly 1 inch in diameter. The sheathing boards were 24" wide.

I forget if this was discussed, but as floor boards could they have been repurposed boards from another use where they would have had those holes to start with when they went onto the floor?
