Where did my SUDT go?

The difference in the fluid level with the cylinders retracted verses extended is the volume that the cylinder rod displaces. I figure on mine it might be a gallon or so difference.

As for the position of the cylinders, isn't there fluid on both sides of the piston in these cylinders? (This may be stupid, I don't know anything about hydraulics.)

There is fluid on both sides of the piston but when the cylinder is fully extended the cylinder will hold slightly more fluid because the rod is extended to the outside of the cylinder and and fluid now fills the space of the rod. The same reason the cylinder is not as strong on the retract as it is on the extend because of the are of the rod.

Good point on that one. It's easy to take the cylinder rod for granted. It's hard to tell what mine does.
One thing for sure, Sight glasses suck.

Possible places the SUDT went without thinking catastrophic thoughts:

slight evaporation over time

drips when attaching/detaching hoses ..FEL or other hydraulics

filling replacement hydraulic filter

cylinders extended on attached equipment

filling new hoses or cylinders on equipment .. depends on what you attach to it

I like my old Ford.
Place tractor on a level surface. Remove level plug. Fill with UTF till fluid runs out level plug hole. Replace plug. Repeat next time something seems to be moving slow or the following year.
