Make some little snares and put over the holes. use some fine copper wire.
If it's an insect you're not going to find out until Spring. Probably the same if its a critter.

But that theory spoils a lot of fun.You say that this floor is very old and somehow I got the impression that it was built with used lumber. How sure are you that these holes weren't there all the time? Maybe plugged with something that has fallen out?
