Well, at the risk of offending someone, I have a couple more comments.
During the overspeed event you could have possibly seized plungers in their barrels and this would not allow them to follow the cam down so they cannot reprime - OR - there could be broken plunger return springs (which would have almost the same effect).
To check to see if the fuel injection pump is actually turning: Remove the big hex nut on the side of the lift pump (careful, it has a big spring behind it) and remove the spring. Inside you will see a push rod and plunger. Hold your finger on the push rod and have someone manually turn the engine over. The push rod will move in and out if all is well. Take all of the usual safety precautions please.

That is something positive I can try.
If all else fails, can I remove the unit to a diesel mechanic for assessment? I guess there will be a timing issue, how do you ensure correct timing on installation?

Once you confirm the fuel injection pump is turning or not we'll go from there, but if it isn't turning my recommendation in your case would be to take the tractor to a diesel shop.

Not sure what "turning" means. The cover cap required high torque to remove - no lock washer but o-ring seal. Inside is what looks like piston cap which moves in and out (under spring tension from the cover cap) as the engine is rotated.

Appears to be working correctly.

Yep, it's supposed to be tight.

Good. That is the plunger (piston) for the lift (fuel) pump.

Appears to be working correctly.
Excellent! So we can discount that as being a part of the problem.

Everyone said you can not mess with the IP assembly.
The Yangdong Y80 series handbook says it is forbidden to adjust the governor.
Aurora web site fuel system parts diagram doesn't provide a breakdown of the IP assembly.
For a 10th opinion my mechanic said he had looked at IP and there is nothing you can do but put it on a workbench.

Face with overwhelming odds I called diesel IP specialists. (Not keen to have to remove the FEL and load the tractor for transport.) He told me he had a guy who could visit and have a look, but he had smashed his finger so could not work. That suited me, as I could do the work and understand how to put it all back in place.

The young guy checked that it had to come out, and I removed the three retaining bolts then started on the six timing cover bolts. He said the radiator hose had to come off, so I drained and retained the coolant (near new), removed the top end of the hose and plugged the hole in the coolant pump to stop the coolant dripping on the timing gears when the cover was removed.

Removed the cover and gained access to the IP shaft nut and washer. He explained that it was vital these are not dropped into the engine when removed (perhaps he dropped one once). The nut was then undone a few turns and whacked with a hammer and drift to free the shaft from the cog.
The nut and washer were then very carefully removed, the cog retained in place and the IP slid out.

He explained that, if the cog was allowed to slide out of mesh, it would be a very expensive job to re-align. The cog was retained with a rag jammed in the housing and tied in with a cord.
(I would have thought it worth while marking the cog as extra precaution)

Expect to get the results of the diagnosis soon, perhaps tomorrow. Didn't seem like they had seen one of these before and were very unsure about parts availability.

If you do end up having to buy a new complete fuel injection pump - insist that the old one be returned to you. At least then, you can take it apart at your leisure to see what it comprises of and how it works and that will be of great value later.

Keep on doing what you are doing - you are doing well. Not only are you yourself learning, others are learning too. You could not buy the experience you are gaining with this problem and can only benifit from it in the long term.
