They shouldn't charge for the tread setting, and if so it should take no where near 3-4hrs. If they were doing it with jacks, hand tools and manual labor maybe, but most any dealer is going to have air tools and an overhead hoist or a forklift, should take about an hour.
As for the cutter, I'd push real hard to get that covered under warranty. One, they didn't have the slip clutch set properly, and two, it sounds like it may not have been the best design. I realize the MX series isn't quite as heavy duty as a 1008, but I've taken our mower in some horrible places, been stuck, twisted up, bottomed out, etc and never sustained any damage.
