Thinking about it now, since they are female threads, the filter has the male threads on it which protrude out of the filter. The place it protrudes out of could easily bend when it was struck. If the male threads were on the case, that would bend first so this could be a good thing that the threads are setup like this.
The filter shouldn't have male threads (I have a peice of equipment that uses the same filter) there must a nipple to adapt to the trans case, most likely shown in a different diagram.
That filter has fairly heavy wall thickness so whatever dented it must have hit pretty hard, quite possible the sealing area was damaged slightly.

Also possible that the drawing doesn't show it properly but iirc there's a steel adaptor nipple screwed into the case.

I think you are right. I'll have to look more at the diagrams. Here is a picture of the actual filter.

Now my question is, how do your replace the joint without messing up the threads? There is no way of grabbing it with a wrench. I also wonder how tight the old one is in there.

If you're replacing the joint anyway then it won't matter if you damage it's threads, however some have an internal hex. I've also used soft aluminum jaws, rubber and extractors to remove nipple in the past.

I'll have to see what it looks like when I get it. I thought about double nutting it if I can find the right size. What should I expect when I try to remove it? Will it be pretty tight?

Depends, a lot I've done on other equipment just used a thread locker and were somewhat tight, a little heat to release the thread locker and either some type of extractor on the inside or a pair of good vice grips carefully on the outside.

The problems just keep getting worse. I drained the UDT fluid and put the drain plug back in. I hand tightened then used a socket to tighten it up and the threads pulled out. I am so discussed at this point. It's a brand new machine and it has been a nightmare since I got it. Not sure what to do here. I may call Kubota and just have them take it a fix it. I thought about putting in a heli coil, but the way my luck has been lately, I don't want to touch it.

I don't understand how you can hand tighten it, then with a snug of a wrench, the threads pull out? What do you mean "threads pulled out"? Did you cross thread it?

I think that's an excellent idea. Have them fix it for you. Things happen. It's brand new so let dealer sort it out. Sounds like you are getting frustrated which is very understandable.
