So I need to pull the clutch and adjust the bolts 11 in the following diagram?

Yes, there should be 1 mm or .040" gap between the head of the bolt and the pressure plate while everything is still installed on the flywheel.

I'm wondering if the bolts/studs holding the clutch to the flywheel are too tight (I'm thinking I may not trust my torque wrench at that end of the scale) would that stop the pto clutch from working?

No - those don't affect clutch operation, they are just to attach the assembly to the flywheel.

Thinking about how they didn't leave an adjustment window in the housing, I'm hoping there's clearance enough to get a wrench in there with the assembly still bolted on.

Brian may know - may have worked on one like yours.

No - those don't affect clutch operation, they are just to attach the assembly to the flywheel.

So with a brand new clutch assembly and a new pressure plate.
What should I look for once I re-split the tractor? The gap in the release bolt/pto plate anything else?

With the flywheel attached, there was no gap. I adjusted it to be .039".

Would no gap cause the problem? Or do I need to look for something else?

I would look for another problem. An excessive gap would have caused the problem you described. No gap would allow both discs to disengage at the same time, that gap is what creates the feel of the two stages.

I'd look at the splines on the shaft, clean all the rust off with a wire brush and lubricate them, then I'd be wondering if the disc got put in backwards.

Splines are clean and lubricated. The disk inside the assembly looks to be in the same orientation as the one in the assembly I removed.
if I put the other pressure plate (outside the assembly) in backwards (I don't think I did) would it cause the problem.

There is a noticeable difference between the old clutch and the one I installed as far as the geometry. The release bolt on the old clutch had a huge gap (bad didn't work). The fingers stuck out much farther on the old clutch.
