A quick Google search for High Cube Shipping Container Dimensions brought me to a page describing the container dimensions. It seems to indicate that while the Height of the Container is 8 feet, the door is still only 7 feet 5 3/4 inches tall.

We just finished getting a roof installed on our 40' high cube containers with doors on each end. I keep my Kubota M62TLB , MX5800, and my F2690 mower in them as well as a sprayer & spreader. They fit perfectly and I don't have to worry about mice eating all of my wires again any more. With the roof it was still the cheapest 50x40 barn I have ever built and, from what I am told, it might not increase my property tax bill since it is portable. Not sure about that one yet.
I'd be willing to bet that the permanent roof will prevent you from being able to claim that they are not permanent structures. We ran into a similar issue building a second car port for my parents to keep a boat under. The solution we found was to cheap out and use large heavy duty poly tarps as the "roof" over a wooden frame structure. No Permanent Roof, No Permanent building according to the Inspector who came out. It's been up for 20 years and is about to get it's 3rd set of tarps.

If you don't already have a shipping container you may want to consider a tall one that is 9.5 feet tall or trim the top of the doorway to provide a little extra clearance. Pretty sure the header can be trimmed and still be covered when the door is closed.
I have a 40 ft 9.5 tall and use it for my garden tractor and various 3 point attachments for my compact tractor.

Has anyone considered cutting the side open so that you would have drive in bays - not as deep as they would need to be, but two sea-cans deep would provide the depth - this arrangement would be similar to a machine shed sort of deal - what's the thoughts on that

It is not all that much work to slice part of the roof off (plasma cutter and Sazall), extend the walls as needed, and reattach the roof. You don't need to raise the roof over the entire container just the open end and into the box far enough to clear the tractor when it is pulled in far enough to close the doors.

Is there any prefab building in your area, that are for sale? do You have time to build a building?what is the zoning codes? do you need permits? shipping containers can be a eye sore,but you can paint them to look like a building anyway I think the cost for whatever you choose is going to be high! is it something you need now or can it wait?if it can wait just cover it with a tarp and use bungee cords that is what I use for my tractors & I keep my implements in a out building that I built
