I'd say ask the question over at the Pond Boss website.

There are lots of things you could do. If you really want to keep the tree, you could try pruning the roots by cutting a narrow slot between the tree and the water and backfilling with bentonite. But that's from someone struggling with his own pond leaks with no record of success (yet). Or if the pond stays full, you could just wait until it doesn't.

This is all surprising to me, as my pond was installed in 1979, has over 100 yards of dam that is totally grown up in willow and cedar trees and has never had a leaking problem, as I said earlier, my only problem has been overfilling since the beavers dammed up my overflow. The attached pic shows the entire dammed up shoreline, with a natural slope to the right and in the foreground.
